Did you use the key in a box as the by-pass e.g. 556UW?

In the programming options you can turn on the remote start safe start. This will automatically lock the doors after ever remote start. Just know that it will lock the door regardless of whether they were locked or not before remote starting.

Change the key in the box to the grey valet key, I could almost guarantee that's your answer, I've done loads of these without the smart start with no problems BUT valet key.
Believe you me and I'm not bragging, I wrote the book on E46 3 series and the corresponding 5 and X5.

hi thank  you guys for  reply to this post,i have worked all day on this car again, not success, still the same ,i mean i think  now its worst  because  the drivers door its not locking or unloking at all i have no idea what happeng to this door just stop to work, and the others doors still  working just fine ,the  problem  i try to fix its the car after remote start about 15 seconds  will unlock all 4 doors,i m using the gray key ,valet  key to bypass,  i need to find the fuse box to check the fuse for the drivers door ?not sure if  this is  my problem with  my front  drivers door, i have change the features on the remote start to everthing possible to the car not unlocking the doors after start  but not good ,i have disconnected the factory alarm disarm ,i heard  from another installer that i should try factory alarm rearm  after the remote start the car ,not sure if his right? and another installer also spoke to me about it and he says this car needs a fortin interface for door locks? im so lost now ,i really dont know what to do,please need some haelp thanks

Not sure but that's the first thing I'd check.
