I recently installed a remote start unit (VIPER 5704) everything was working fine, remote start functioned properly the night before for the full 12 minute run cycle. When I remote started the car this morning 5 minutes into driving I smelt a burning smell. It was from the remote start module. I was wondering If any of my wires were connected wrong?

CAR      5704
GREEN (12+)----- RED / WHITE     RED      RED / BLACK
BROWN (STARTER) ----- VIOLET       GREEN
LIGHT GREEN (2ND STARTER) ------   PINK/WHITE
BLACK/ RED (IGNITION) ------- PINK
RED (ACCESSORY) -------ORANGE
PURPLE (2ND ACCESSORY)------- RELAY (87)12+ (85)GND (30) PURPLE(5704) 86) RED (CAR)

WAS I SUPPOSED TO USE THE PINK/BLACK WITH THE PINK/WHITE?

Assuming that the Titans' Brown Starter wire was cut and the 5704 Green & Violet wires were connected as per...

Not following you ACC2 relay wiring (  Pin (30) PURPLE(5704) ) and it looks like it would be ON not only during R/S but
also with the ignition key.  The easier ( and more logical to me ) way would be :
Relay Pin 85 to Viper ORANGE (-) 200mA ACCESSORY OUTPUT
Relay Pin 86 and 87 to +12V constant fused at 25 Amps
Relay Pin 30 to Titan Purple ACC2 wire
Relay Pin 87A not used - insulate

brown starter wire was cut and connected as described.

 87- 12v+

Is this the wrong way to relay the ACC2? and would this cause the 5704 brain to burn?

OK. Relay Pin 30 to Titan Purple ACC2.

No, it will work and shouldn't hurt the Viper.  But as mentioned above it will also be on all the time the key is running the truck, too. 

Maybe there is another wiring issue, but the H3 ignition wires look OK ( assuming all Titan ignition wires were DMM verified ).

color codes were obtained from directechs. Could you think of any other possibilities as to why the brain has been fried? all on board relays are not functioning anymore either. parking lights as well. TITAN parking lights are + and the brain jumper was set to +. No other wires are + triggers, and all others are - triggers.

The unit is self taped to the driver kick panel.

Check voltage from your ground to the constant inputs.
You should never self tap a ground, they work loose.
There are loads of M6 (10mm spanner size) bolts and threaded taps in the kickwell area. Use one with an M6 ring (1/4" dia.) and scrape away the paintwork underneath.
Have you shorted an unfused wire?
All the fuses should have blown well before burning.

all fused heavy gauge wires have a 12v+ at the H3 harness. no other h3 harness wires have a 12v+ current when the car is off. no H3 harness wires have a gnd touching, checked contiunity via meter at harness end. gnd wire was moved to a factory gnd bolt. no fuses are blown, old brain is still getting hot, and burning plastic electronic smell their.
