I'm attempting to wire the following system and I'm running into 3 problems. 1. The truck won't remote start when activated, 2 the doors won't set the alarm off when doors are opened in armed status, and 3 the parking lights won't flash when arming

      Here is one correction that will fix your Parking Light problem.
1. Parking Light Input should go to +12V thru a fuse.  The F150
Brown Parking Light wire at the Headlight switch is (+).
The FLCAN must be flashed with the TB-FM2 firmware.   I am
assuming you are going D2D between the FLCAN and the CA6551.
The FLCAN's Pink Ignition input wire should connect to the CA6551's
Pink IGN1 wire, which is already connected to the F150's  
Dark Blue/Light Green Ignition wire.  You must set the FLCAN to
Data Mode ( one blink ) and then program to the truck.  This will
require two, working, non-clone keys.
Can't help too much with the CA6551, not my usual brand.

Soldering is fun!
FLCAN only deals with immobilizer in this truck. How do you expect it to trigger the alarm if you don't have any door triggers connected??? 
Also, you need to be more specific than "the truck won't start". What exectly does it do? does it crank? do the dash lights light up? Does the security light flash or go out?
