It has nothing to do with setting comfort closure, the 529t uses the orange armed output wire to the 529t orange and ORANGE / black.
Ignore the 529t grey and grey/black.
Find the motor wires that go from ground to 12v+ on raising the windows, cut and join as per instructions and ref the 529t, RTFM, also because someone tells you wire A is colour B, don't take it for granted that it's true, TEST and VERIFY.

-------------
Amateurs assume, don't test and have problems; pros test first. I am not a free install service.

that the problem my car originally never had the power window switches the whole harness was cut and I wired some momentary toggle switches to act as the window switches so theres like 2 separate 12v in the door

Loook or rather listen.
At some point in your rat's nest will be two wires going to each motor. They are the wires the instructions talk about, = motor wires.

So what's your problem?
Just follow the 529t manual.

I think I know the answer but you're the one on the ground with that wiring.
If you've cobbled up switch gear they won't work. The switch side of the 529t has to see a ground when operating.

Circuit diagram or what wire goes where.
Frankly if the windows work with your present setup, they'll work if you go to the motor wires.
