I currently have a 2009 viper 5701 alarm with smart start module and I want to purchase a viper 5904. Would it be a easy swap? Are all the wires interchangeable or would it all have to be rewired?

Some plugs will be different, colours will be the same, as long as you solder colour to colour you should be OK.

Antenna/control centre and its wiring will be different.
