Car: US Spec 2001 Toyota Avalon XLS with Factory Security
RES: Viper 4806V and 556U Bypass Module
Wiring is detailed below the post.

What doesn't work:
HVAC has no power when remote start is used. When remotely started, as soon as the key is inserted, the engine dies and the remote start points to a brake input as the cause.

History:
I carefully researched the wiring tables for my car for hours prior to installing, including the listing found here and on several other sites. I removed the un-used wires on the RES harnesses by de-pinning them to prevent any confusion and clean up the install.

I installed the 5-wire lock/unlock system with a relay in the driver's door and everything works well.

What works:
Horn, locks, parking lights and AUX (trunk) output function as they should. Vehicle will lock/unlock, remote start and remote shut down. Brake press will shut down engine. Hood switch will prevent start if hood is open. Everything functions normally when using a key. Factory alarm arms/disarms with lock/unlock and during RES.

Other notable behavior:
During a RES, if the two conductor lead that contains the RED / YEL key sense wire is disconnected from the ignition cylinder, I can insert the key and successfully drive away. I can also start the car normally and then activate the RES allowing me to remove my key and exit the vehicle while still running.

Testing I've done:
Verified all wiring below matches my install. If the RED / YEL key sense wire is given a ground while RES is running the car, the engine dies - exact same behavior as if key is inserted. I've also run pin 2 of the RES harness to 12V constant with no behavior change.

At this point I'm stuck and desperately ask for expert assistance. What am I doing wrong?

You could try to interrupt the key sense wire with a relay. The key sense would only be interrupted during remote start and act normally with the remote start disengaged.

85: "5 - RES Output (low) - DRK BLU (diode isolate relay and 556U) or re-pin "17 - REMOVED Ignition Output (low)" no diodes required then.
86: Fused 12v constant
87A: Key side of RED / Yellow Key sense wire
30: Vehicle side of RED / Yellow Key sense wire
87: N/A

I appreciate the feedback!

While I understand the concept, the need to interrupt the key sense wire seems to cover the main problem.

Has anyone installed a remote start on a 2000-2004 Avalon XLS with factory security? What changes to my current wiring would you suggest to resolve my two problems?

For your HVAC problem I would check "12V Accy Output - ORG : 12V Accy - WHT/GRN" connection at the ignition harness. You have the correct wire from the remote start to the vehicles ACC wire. Test the WHT/GRN wire during remote start to verify your connection.

This circuit powers the HVAC during remote start. The vehicle will still remote start without this wire being powered but the HVAC won't work.

Also, I've worked on toyota's around that year with factory keyless/security that have caused me issues. I usually follow the harnesses to the brain and disconnect the OEM keyless/security brain.

The vehicles starter wire has to be jumped in the harness if disconnected or the vehicle won't start. You can tell if a vehicle has this by noticing that the ignition harness has a T-harness. This may save you from wiring a relay in the key sense circuit.
