How do I disable the factory alarm. Do I permanently ground the "Factory Alarm Disarm"?

No it just needs to be pulsed.

When the aftermarket alarm locks/unlocks, I need a relay setup to "pulse" the factory alarm lock/unlock circuit? In effect telling the factory alarm that the doors are locked/unlocked?

Your aftermarket alarm should have the needed wires to do that no relay needed. typically a negative pulse. What make/model of alarm is it?

Python 3105P. The lock and unlock wires, would I tee off them and go to the factory arm and disarm wires?

With that system yes as it doesn't have arm disarm outputs.

So, when I arm and disarm the Python, it will also arm and disarm the factory alarm. The car will have 2 active alarms.

Yes but the factory can't be permanently disabled, at least not easily that is.
