I have a 99 Honda civic when I remote start it the starter juss clicks and alarm goes off.

Sounds like the car battery is dead...I would bet it is tough to start with the key also. When the 997E loses power (drops during start because the battery is too weak), the alarm will go off when the voltage returns to normal after crank attempt.

Turn the ignition to ON with the key, and press and hold the programming button on the antenna until the antenna light illuminates. This will disable the alarm temporarily while you fix your battery issue.

Once you fix the issue, repeat those steps==turn the ignition to ON with the key, and press and hold the programming button on the antenna until the antenna light turns off.
