I installed a Idatastart CMHCXAO with RF3452AE RF remotes on my daughters 2004 Jeep Liberty. The Jeep has grey headed keys and is equipped with the factory alarm. The install went well and the RF remotes work to remote start the vehicle, and the tailgate glass open function from the remote works as well. The only functions not working is the lock and unlock buttons on the RF remotes do not lock or unlock the vehicle. The cars parking lights flash, but the locks do not react. The factory remotes still work to lock and unlock the vehicle. Any help with this would be greatly appreciated.

I see the install manual shows 2 possible connections for the door lock mux wire. If you haven't tried yet, I'd try swapping mux wires.
If you have it connected to the light green/orange wire in the BCM connector 1 pin 9, try swapping to the pink/purple wire in the BCM connector 2 pin 10.

I did notice that there was 2 options, but the option with the pink/purple wire was for vehicle without a factory alarm, which this car has.

Is there a possibility that either the switch located behind the key cylinder in the driver's door or the wiring between the stitch and the BCM could be the problem?

You could test with a meter to be sure.
