I have looked through the archived posts, and have found a few different alarm/remote start units that are capable of being installed on a vehicle with a manual transmission, but I was hoping someone would offer some advice as to which ones are the most reliable, easiest to use, etc. I am interested in having a window roll-up/down unit, shock or radar sensor, and long-range. The vehicle is a '97 Chevy K2500 5-speed with a 6.5L Turbo Diesel. Also, the truck came with remote keyless entry from the factory that allows me to leave the vehicle running long enough to run into Dunkies, 7/11, etc. If I do not go with the remote start option, do any of these units allow for the factory remote keyless entry to operate independantly of the alarm? (for example, if I wanted to leave the vehicle running, and lock and unlock it with the factory remote, and not have the system arm and shut down the vehicle). I would also like to get a window unit that allows for auto-up and auto-down on both driver and passenger windows.

Sorry for the long post, any info, advice, etc. will be greatly appreciated.

Any of the DEI line would do.  I trust them.

Check out my Matrix RS3 install on a 5-speed !
