I assume this is for the PATS Bypass... is there a module for the door locks also? Or am I completely off track?

No mod needed for the door locks. The by pass is a dei 555f and if you can't get that one to work you would need to use the dei 555U.

So what wires do I hook up the door locks to?

The wire without keyless entry use pink / YELLOW for lock and pink/green for unlock. They are 5 wire reverse polarity mastered from the drivers switch and found in either kick panel. With keyless entry use the WHITE/ red for lock and the BLACK/ white for unlock. They are negetive trigger and will be found at the VSM ( vehicle security module) should be to the left of the brake pedal in the kick.

My bad, the VSM is located to the right of the accelerator pedal above the trans hump below the radio. and is not accesible from radio opening.

Also if the vehicle has keyless entry, the GEM shuts down after the doors have locked for a certain time fram. and you will have to "wake-up" the system. I'll get that info if you need it.

if you pulse the ignition wire on unlock this will wake up gem. make sure you send positive to the ignition on unlock set your unit to double pulse unlock.

The F350 never has a transponder in the key. On over 80% of the Ford trucks I see the GEM never shuts off. If you don't have factory keyless entry your locks will be "5 wire reverse polarity". If you have factory keyless try the following:
Roll down drivers window.
Close all doors and lock doors with remote.
Wait 10 minutes.
Reach in and hit unlock on the switch.
If it works, your "GEM" doesn't fall asleep and you have really easy negative trigger locks.

Agreed. The feature described here is known as "Interior Trim Switch Disable". A lot of times when you run into this problem, you can disable the feature if you don't feel like messing with it.
Read through the owners manual for the procedure for enabling/disabling this feature. Usually consists of cycling the key on/off X amount of times, then hitting the lock/unlock switch X amount of times, etc..Not all models are programmable by the user so when you run into it this isn't always an option. Good luck,
Mike
