Since I will be installing a new aftermarket alarm (Viper 791xv), could I just disable the factory alarm and not have to worry about the disarm and re-arm pulse? Also, will certain features that are both on the alarm module as well as came factory  (ex. automatic lock and unlock with ignition) interfere with each other? WIll I have to disable one or the other?

The OEM alarm will not arm unless armed via the remote control. If you are installing a remote starter then all you have to do to bypass the OEM security system is to ground out the ORANGE / black wire at the driver's kick panel on all 2000 + Grand Prix's and the same color for the 1997 - 1999 but is is found at the DKP 32 pin plug pin 5

also, you'll have to program OFF the factory ign controlled keyless entry or else whenever your RS shuts off the doors will unlock...this is easy to reprogram, just program it to mode 4 as per the owners manual
