I have a 2002 chevy  2500HD.  According to the fuse box there is a third ignition.  The Remote start system I am installing has wires for 1st and 2nd ignition but none for the third and i don't find any wires in the ignition harness for the 3rd ignition.  Do i need to hook up something for the 3rd ignition and any idea of what wire it might be in the truck and where i can grab it?

grymus, you should have a pink wire for primary ignition, a white wire (usually a smaller guage) for secondary ignition and an orange wire for 3rd ignition. The orange wire powers up the HVAC so you can connect it to an accessory output if you have an extra one on your module. If you don't, you'll need to wire an extra relay to power it up. how would i need to run the realy.  There is no accessory output from the alarm.  Can you just split the firt ignition and run it both the orange and pink wires?  If not how would i connect up the relay?

Yeah, use the relay because you really don't want independant circuits tied together permanently. Noise, spikes, and what not could interfere with more sensitive vehicle circuits if they were tied into more volatile circuits like the ignition system. Plus, Chevy isolated the circuits for one reason or another so it's just safer to maintain the integrity of the original circuit. So, go for it and get that remote start fired up!
