The car will not start with the remote start...the theft light from the factory alarm is flashing and the clutch pedal has to be depressed to start the car...What do we need to bypass to get the remote start to work with the factory alarm??

clutch bypass and anti-theft bypass.

Clutch bypass: starter output can be connected directly to the WHITE/ Pink wire at the clutch switch instead of at the ignition harness.

You need to buy a module to bypass the anti-theft device. To prove this, If you leave the key in the ignition (just inserted, not turned to the on position) the car should start remotely. There is a tranponder in the head of the key that sends a signal to a computer that allows the vehicle to start. look at bypasskit.com to see what you need. You need to be a dealer to by directly but it will show you what you need. There are plenty of places online that sell the bypass modules.
