Here is my problem.  I installed a remote start into this car.  Now the car will only start every once in awhile.  Even with the key I can't get it to start.  (the key has a little chip on it by the way).  It will start about three times then not start for about 10-15 minutes....  I figured it was the factory security system that was messing it up.  I want to disarm the factory security system, but none of the green wires are doing it the trick.  Is there another way to disarm the thing?

How did you bypass the VATS (the little chip on the key)?

Sounds like you didn't have the VATS bypassed or else the resistor value fell out of range of the desired value that the VATS is looking for causing it to trigger.
