I have a 01 honda accord lx sedan and i bought a commando car alarm remote start w/ way pager and i know where all the wiring goes eccept for a couple.

-ground output when running
-connect to a 30 amp relay for starter disable output (-)

if anyone can help me i would appreciate it

ground output when running (-) is for a key bypass kit . so you can start your car via remote without a key. if your key has a resister or transponder in it you will need this unit or you will be unable to start you car without a key in the cylinder.  if you can start your car now by remote, no need to worry about this wire. if you cant , put the key in the cylinder and start it with the remote , if it starts you need an external bypass kit.

starter disable output(-) is usually an orange wire from the alarm. you will be able to find out how to wire this with a relay , to the left colum under CAR SECURITY (starter interrupts) you will need an external relay for this application

Exactly. On point with the infomation.......I can't put it any better myself. In short the ground output when running(-)is to interface with remote start bypass . And the starter disable output(-) is for exactly that starter interupt which is to be wired with a relay NO/NC...

so in other words thos 2 wires connect to the bypass module

Only the ground while running does. The other get wired in to a relay for your starter disable. Look on this site under "relays" for an example of how to do that........
