I purchased a remote starter that has no OEM bypass wire. Was wondering if there is a way to completely bypass the alarm on a 99 Honda accord ex coupe. Perhaps different locking wires that don’t arm the OEM alarm. I’ve applied a negative signal to the OEM bypass wire and something in the passenger door clicks. I was wonder if I could disarm the alarm then cut the wire.

Just don't use the OEM key FOB to lock the doors & the OEM alarm will not turn on if you have the LX model. The OEM alarm arms & disarms through the lock & unlock on the EX models. If you have a RS that will unlock before remote start then program it to do that.
