My Toyota RS3000 car alarm works and I can program it with the remote to be in passive mode but I can't arm and disarm the alarm with the remote or start the panic feature .  Does anyone know what the problem could be?

Yea its a toyota...posted_image j/k  Make sure the alarm isnt in Valet mode.

It's in passive mode because that is the only way it will arm.  Active mode is useless because the remote doesn't work with it.  Funny thing is that I need the remote to change modes and that works!

Remote is broken...it lost it's programmimg....battery is dead?

It's a new remote from Toyota.  The ECU accepts it and I can use it to program the ECU but it doesn't work with remote arm/disarm.  Maybe I should ask Toyota for another one?  Could it be the ECU?  I bought the truck without a remote, got a new remote and programmed it.
