how to use the relays for the door locks and can i disable the factory alarm for good

I'm not sure what you are trying to accomplish here. I don't know of a way to disablethe alarm permanantly, but if you go into the drivers door and use the wires at the lock cylinder for your lock an d unlock, that will also arm and disarm the factory alarm, and it will work off of a negative output, so you don't need relays. hope that helps.

Using Vag-Com, you can disable many of the features that the factory alarm has (horn honk, light flash, etc). Making it go away entirely? Pretty much impossible.
