When I probe the 4 wire connector coming from the PATS module, 2 show 11.5v or so only when the key is turned on as they should. But a third wire shows 1.7v or so with key off and 9.6v or so with key on and the fourth shows 0v at any time as it should being a data wire. So I am not sure what to do for hooking up my bypass module which is a xk04ford, the rs is a jkrs3 and it is going in a 2000 F150.

The 4 wires are power, ground, RX and TX.  Power and ground are always next to eachother, Rx is usually grey w/orange, and TX is usually white w/light green.  Find your power with key on, the on next to it should be ground.  Then hook up your other two wires to RX and TX, if you have it the wrong way, the vehicle will not start with the key, if it starts they are the right way.

Where did you get this bypass module? And who is the manufacture?
