The 2002 4Runner does have a immobilizer that you have to bypass.

I can't remember if every 4Runner has the immobilizer---but most of them do. And yes, you would use the key-in-the box bypass. If you don't want to give up a key, I think DEI's 555F Ford module can work on Toyotas---not absolutely sure though.
A while back, I posted some other information on the 4Runner, including how to roll the rear window down with one easy relay-- search and see if you can find it.
DEI says that it does have an immobiliser, and that you can use the Ford one 555F
