If you say that the factory keyless entry system only works with the vehicle running, then your remote starter may be either hooked up incorretly or may be jamming the operating frequency that the keyless works on. Some other manufacturerers have also run into this interference proble. On 2000 and newer Cavaliers and Sunfires with factory alarm certain remote starter manufacturerers found that the two systems used the same transmiiter frequencies and caused problems. They had to come up with different remotes and antennas for these vehicles to eliminate the problem. The problem repeated itself for some 2003 and newer GM full size trucks. You can also try moving the remote starter brain away from the BCM to help reduce interference. The BCM is located above the driver's kick panel. The BCM is the receiver for the factory keyless entry and has a thin black wire about 8 inches long, for an antenna.
