If 12v are sent through an immobilizer via the wire connected to the transponder ring, can it short a PCM? (PCM is obviously 5v) Can one determine if a PCM has been shorted without using a breakout box? My vehicle is a 1999 Mazda 626 ES. The pcm is a Ford EEC V.

One sure way is to see when the key is turned on if you get a check engine light. If no light comes on then the computer is not running through its check.. so Probably it is fried...

You never stated if you checked the check engine light. Do you see that light when you turn the ignition switch to the on position???

I checked the check engine light and it did come on while the ignition was switched to the on position. Does this mean that the pcm is in fact working? If so how does one unlock the pcm if it has been locked from starting without a working immobilizer?

if you sent 12v through the transponder ring wires you have most prob shorted a circuit, however the engine management side of things can still work, its just the immob circuit you have blown, what does it immob starter or fuel?

have you tried bridging the fuel pump relay terminals pin 30 and 87 this will run the pump, and then if you crank the car it should start

Exactly what do you mean by "bridging"? Do yo mean just connecting a wire to those pins, 30 and 87? Is any damage possible by doing this process?

no damage will be caused, the relay is only in place so the pump can be turned on and off by the ecm. this will just keep the pump running and take the wire out when u dont want it on, just do this to check that the car still starts and that you havent blown anything else.
