I know how to install a third party keyless entry system on my car, but would like to know how I can interface the new keyless system to arm/disarm my stock security system. I have a 1990 300ZX Twin Turbo.

You are probably aware you have to add Actuator for Door Locks.
Use either Diodes or Relays from your Lock / Unlock wires on your Keyless to apply NEGATIVE Pulse to:

OEM Alarm ArmBLUE/RED(-) DRIVER KICK PANEL
OEM Alarm DisarmGRAY/RED(-) DRIVER KICK PANEL

Factory Alarm Arm blue/red negative dr.kick panel or alarm      
Factory Alarm Disarm gray/red negative dr.kick panel or alarm

On TwinTurbo.net site in FAQ ....Ash has layed out how to wire right into the factory system next to the ECU.  I did it and it works really well.  This way you don't  have a bunch of spliced wires all over the place and potential shorts that can end up frustrating you.  I've had mine in for over a year now and no problems.  Go ahead and check it out anyway and then decide which way to go.  You still have to add door actuator on the driver's side with two relays.  Pretty straight forward.  And while you are at it, you could install a remote trunk release, I did that one also.  It's a nice touch and you will get spoiled once you have it.
