My notes say to pulse the "unlock" wire to disarm. What type of imobilizer bypass are you using?

sounds like you might have a chip in the key...
if it starts when you put the key in the cylinder and doesnt start without the key in the cylinder it will need a bypass. directed part number 556u will work, but you are going to loss a key.

I have a 2005 Toyota Corolla XRS 6speed manual transmission, I read the manual and my car does have a chip in the key, I already bought a Clifford alarm system and now I want a remote starter, how do I do this without having to buy a whole new system? Is the chip a problem because its not supposed to start without the chip right?

This vehicule had a transponder inside the factory key. You need a bypass for that vehicule. For that vehicule I install a new product. Key-Override-SL is a great product because easy to install 5 wire to hooked-up on ignition key barrel. No key required and easy to program.
