I recently bought a 2003 sporttrac it has an autostart car starter in it. The door locks only seem to lock or unlock when either the truck is running or after I unlock it with the factory remote for the doors.

The BCM is "going to sleep" You can solve the problem one of 2 ways. Trigger the door pin wire with a pulse before, or disarm factory security, wire from your remote start. or trigger the ignition wire. the same way (using the same wire(s) from your remote start). The first is the easiest.
