Im installing a new alarm in my truck and I've got everthing figured out except the Arm input and Disarm input.  They are both negative inputs.  I read something about maybe installing them to the starter relay to disable the starter if the truck is broken into.  Is this true?  if not then what the heck are they used for?

What is the exact make and model of the system and make/model/year of the vehicle?

These sound like inputs that would monitor the factory alarm arm and disarm that some vehicles offer to allow the system to work in conjunction with the factory alarm.
