One option for the aux output is window roll up. Can I wire this directly to my power windows or do I need a module?

If I can wire directly. How? I think I would need a relay.

The aux output is a 500mA negative output. The manual says it can be programmed to stay on as long as the button is pressed.

I have a 98' ford windstar.

I do have the manual.

I want to know how to connect it to wiring so I can roll up the windows.

The manual doesn't have that info.

get a moudule is your best bet

It can be done with relays, but as swamprat said, its best to use the module. You would need 1 relay per each window that you are trying to roll up. Not to mention the relay setup will not offer as much protection to the window motors as the module would. If the aux output on your alarm only offers a quick pulse, it would not work with the relays anyways. A module will let you send a short input pulse and would take care of the rest.
