I had a customer who had a complaint about his auto windows up/down not working after i installed a r/s keyless unit on his 04 accord, but they never made a follow up appointment. so today i had a 2006 accord come in, i grabbed my locks in the drivers kick, pink/black and pink/blue, then grabbed my fact. disarm in the drivers door (white) after making my connections i tested the auto windows and they no longer worked with the 1 touch up or down, so i disconnected my locks and disarm and the auto windows still didnt work, any body have any ideas or answers to this problem??????

We had a similiar issue recently. Don't remember what kind of car it was, but there was a programmable function in the car that disabled the auto windows. Check the manual.

read the bottom right paragraph on the last page of this instruction book.  This usually happens when you disconnect the the molex connector to run the wires into the door. The window switch module in the door loses power.  The link will also tell you how to restore the "auto" window function

To save some people some time in searching thru all 11 pages of that pdf:

NOTE: Whenever the battery is disconnected, the
driver’s window AUTO function is disabled.
47. Start the engine. Push down fully on the driver’s
window switch until the window is fully open.
48. Pull up fully on the driver’s window switch to close
the window completely, then hold the switch for
2seconds.
49. Test the window AUTO function.

thanks Jworm, I couldn't figure out how to cut and paste a PDF file and didn't have time to retype it.  This also happens on Toyota's, same process fixes it.  I recently did a 06 4runner with window modules, after I was done the auto light was flashing on the drivers window switch.  I did the above process and it immediately went to solid. Happy times!
