I have a 00 dodge ram diesel with a clifford rs2 alarm/remote start. It worked fine for 3 years and I decide to rebuild the motor and tranny. It sat for about 3 months with no motor or battery power. I put everything together and now the remote start doesn't work. everything is hooked up like it should be. The alarm works great.  The remote start will go through its whole process but it won't kick the starter in.  Sometimes it acts like it started the truck and all the ignition stuff stays on.  All the fuses are ok. I am at a loss here. I hope someone can help me. thanks

Did you relearn the tach signal for the new motor?

Okay simple things first:
Is it in valet mode?
Is your wire to the hood pin switch grounding out?
Check the fuses?

checked all of those things and no luck. it goes through the whole procedure except it won't turn the starter over.

Did you check to make sure the starter output from the RS is providing +12V when it should be? Does it have a diesel delay, is it set? Is the wait to start hooked up and not going out?

it provide 12 volts and the wait to start is hooked up and operating properly. I am just wondering about the starter kill relay. Can that be bypassed to see if it works then?

If that wasn't working you would be unable to start the truck with the key. But you could try it, just run a jumper to connect your yellow start wire back together.

Yes you could eliminate the starter kill relay by just reconnecting the starter wire that was cut. However as brhaugen has stated, if the relay was active all the time you would not be able to start it with the key. If it was originally installed improperly it would have never started while armed. Did you have to reinstall the starter after replacing the motor? If you did then it is possible you just have the wires running to and from the keyswitch wired backwards.

it is a different starter but it all hooks up the same. when i changed engines, i didn't mess with any remote start stuff except the tach and wait to start. I hooked those two back up and relearned the tach and still nothing.
