I have the system wired properly, it starts and runs,
Where do I find the Arm and Disarm wires?
I was told by support that they are coming in from the door, I opened the boot, I do not have the BLACK/ red wires they have listed.
They have ORANGE / Black as Disarm and RED / Black as Arm, Both at the Drivers kick panel.
I have been under the driver side looking, I cannot see these wires. Any one know where they are?

You will not have to use the ARM/DISARM wires seeing that the system arms and disarms with lock/unlock. The only problem you will have is that the OEM slarm will be armed when you lock the car and upon remote starting the vehicle the OEM alarm will engage. What you will need to do it to go to the lock/unlock motor wires an d not the switch. Here are the colors:
LOCK MOTOR----------gray | |driver kick panel
UNLOCK MOTOR------tan | |driver kick panel

Factory Alarm Disarm ORANGE / black - driver kick panel
This would be in the harness that runs from the vehicle into the door. You may also be able to turn off the factory alarm by checking the owner's manual.

Have you verified you have a factory alarm? On the gp's there is a control module right in the drivers kick, the ORANGE / black wire reisdes there. You will have to verify with a meter as I believe there are atleast 2 ORANGE / black going into the module.

I have a factory alarm,
I really do not want to turn it off.
I have a set of 2 BLACK/ orange wires going to the BCM one is the Drivers door lock switch unlock signal. The other is the BCM Program enable signal.
The only BLACK/ Red wire is a Trunk Ajar signal.

Would this work:
I reprogram the alarm arm/disarm to mode 3:
System will ARM when doors are locked from any door lock switch, while any door or lift gate is open and key is removed from ignition switch or while locking doors with key or remote transmitter.
The system will disarm using the key or the remote transmitter.
Wire the lock signal into LOCK MOTOR-gray . Then use the unlock wire on the starter to UNLOCK MOTOR-tan and the disarm into BCM ORANGE / Black Drivers door lock switch unlock signal. Would this be able to lock and unlock the car as well as arm/disarm the alarm?

The Drivers door lock switch controls all the locks in the car.

The switch on the door does control all of the door locks in the vehicle, however the wires you are referencing control only the driver's door actuator. Which is why Xtremej posted what he did.
I am by no means a GM expert, but to my knowledge there is no factory alarm arm wire in that car. The factory alarm arms either by the factory keyfob or by pressing lock on the door with the door open and then closing the door. You could try sending a pulse to the door trigger at the same time it is locking which would make the vehicle believe it is open. I do not however know if this would also trigger the factory alarm if you were to press lock again once the factory alarm is set.

Twlevotz is correct on how the alarm functions, it seems as if you are quite intent on arming the factory alarm. If so the procedure posted above is correct lock the door when it is opened and its armed. use the disarm wire off of the remote start to trigger the ORANGE / black disarm wire. Or try to pulse the door pin to think the door is open while locking the door with remote, you could use the arm wire output from the remote start. Not a 100% sure the pulse to the door pin will be long enough as I have never tried it so it may be an experiment for ya.
