On the 2nd ign wire do you splice the 2nd ign alarm wire into this wire or do you cut the ign wire and connect the + side to the alarm 2nd ign wire.

Just connect them, no need to cut it. strip it and solder it.

I have hooked up the 2nd ign wire and still have the same transmission issue. Any other ideas ?

meter the output during remote start and make sure voltage does NOT drop while cranking. If it does use a relay to power up circuit

Did you already drive it with the transmission booted improperly? You may have damaged it. Hooking the wire up now won't undamage it. Hopefully the transmission didn't go on you.
