I think I'm having a string of bad luck... I figured out what was wrong with my Accord, but while leaving today, I found some issues with my Audi!

Anyway, it's a 2001 Audi A6, Bose system, factory alarm.
I have the Viper 5900 on this car also.

I have no power lock.. I have unlock, but no power lock.
Also, as some of you installers may know, unlock requires a double pulse and ignition locks should not be used.

When remote starting the vehicle, the car unlocks (to disarm the factory alarm,) the car starts, then the doors SHOULD relock but they don't.
There's also no lock at all with the Viper remote. The power lock still works with the factory remote.

I checked my connections, everything seems okay. Any suggestions??

Well, factory alarm arm is also connected to the lock wire. So once the system goes into remote start mode, the factory alarm disarm pulses (unlocks the doors,) the car starts, then factory alarm arm pulses to lock the doors and rearm the factory alarm.

I have it diode isolated away from the unit to prevent any feedback.. However, could this have anything to do with it?

Check the GREEN/ blue wire which is located on the keyless module at pin 12  to see if it got loose.  In regards to the factory alarm you can try disconnecting the disarm wire.  activate the factory alarm.  See if the alarm goes off when you remote start the vehicle like about a minute later after the factory system is fully armed.  If it goes off then you would need to reconnect the factory disarm wire.  You can also try just sending one pulse to the unlock wire and see if it disarms the factory alarm.

Well I already know that the factory alarm needs to be disarmed or else it goes off when the car tries to start.
I need the factory alarm to rearm after the car starts just because I shouldn't have to hit unlock, start, the lock again on the remote. Call me lazy but it's been working for a few months up until now...
I guess I'll just find out tomorrow when I have time to tear it apart and take a look.
If anyone else has any ideas though, please shoot them this way!
