I have a Gaylord remote bed lid. The control module to operate latches by remote is mounted in lid behind liner. The lid has a wiring harness with 4 leads. Black: ground, Red: battery, Blue: unlock output (-), Green: lock output (-). The instructions show 2 diagrams:
One diagram shows a negative pulse door lock system where the green wire splices to the (-) lock wire that goes to the door lock relay, and the blue wire splices to the (-) unlock wire that goes to the door lock relay.
The other diagram shows a positive pulse door lock system where the green wire goes to seems like a relay and terminates on pin 86, and a wire from pin 30 splices into the (+) lock wire that goes to the door lock relay, and the blue wire goes to seems like a separate relay and also terminates on pin 86, and a wire from pin 30 splices into the (+) unlock wire that goes to the door lock relay. Pins 87 and 85 on both relays splice together a go to (+12v).
I am hoping that someone can give me insight on this. I am installing this on a 04 Ford F150 that has a factory door lock remote. I understand that the BCM mounted in the rear of the cab controls this operation. I have learned that the power lock is the BLACK/ Orange wire going into BCM is pin 9 on the green plug, and the power unlock is the pink/light-green wire going into BCM is pin 1 on the green plug.
Is this system a negative or positive and what is the best way to hook this up to where I can operate both remotes? (Lid remote and factory remote)

So you will want to use option 1 Your truck locks are negative pulse, and are easier found in the drivers kick, or running board area. Use relays.

So I use the same color wires I read on a chart come from the Body Control Module? and what type of relay do I use? is there certain pins I need to terminate to? Do i have to provide a ground or power to this relay?

ground to pins 87 (you need 2 relays 1 for lock, and 1 for unlock) 12volts to pins 86 NOTHING to pins 87a, and your negative outs from your unit, to pins 85.
Pins 30 will go to you lock and unlock wires in the truck.
