I installed the keyless entry today.I could not find any of the wire colors mentioned above for the door locks.I did find the door pin, trunk release and parking light wire in the drivers kick panel.Anybody know what color the lock/unlock wires are on the 2006 malibu or is there a module I cn use to tie into the factory system.

Sorry about the incorrect lock wires don't know what happened. As you can see Directwire and Audiovox differ on pin location but same wire color.

I want to incoporate the factory alarm with the keyless entry I installed. If I tie into the factory alarm arm/disarm wire can I use the lock/unlock output wires to turn on/off the facory alarm?Should I diode isolate these wires so they dont feed back into each other?Any sugestions/ideas would be appreciated.

Yes you can control the Factory alarm via the arm/disarm wires.
Yes diodes are required as per this diagram.

Because I used relays to the door locks do I still have to diode isolate from the relay output to the door locks or can I just isolate the output from the keyless brain to the factory arm/disarm wire.It is a single wire to arm/disarm the factory alarm.

Since you used relays and as long as you are still connected to the single lock/unlock (Mux) with the relays then yes as the arm/disarm is no longer directly connected to the locks as it would be without relays.
