I received the wiring info off of the database and am using a D2D dball to integrate the door locks and to bypass the passlock etc. The issue I am having is that the two transmitters that came with the brain didn't seem to be already programmed to the unit. So I went through and did the transmitter learn routine etc.Then I noticed that they seem to work when they want to... sometimes I will unlock/lock or remote start the vehicle and it will work fine... other times it acts as if there isn't an antenna connected or as if the transmitters lost their programming to the remote start... I also can't get the vehicle programmed out of manual transmission setting since the remotes aren't communicating correctly with the unit. I don't have an extra antenna or wire and both remotes seem to be functioning correctly by themselves...Any suggestions would be awesome
Start by checking the antenna wire with a DMM. The wire's are usually as follows red for power black for ground blue and green transmit and recieve which is for the four and 6 wire antenna wires and the pink is led and the blue is programming button. Verify the power and ground has good voltage to antenna/receiver. Then disconnect both ends and check for continuity for each wire color from end to end. Should get a .000 to .001 reading. If continuity varies on any of the wires especially if you pull lighty and wiggle the wires at the plugs then bad antenna wire. If you get a good reading it's most likely a bad antenna/receiver.
Have you tried putting in fresh batteres in the remotes? Also try pulling the fuse from the H1/2 for about 10 minuets.
What wires from the viper do you have connected to your truck. In order to access the menus to change any settings the H3/1 needs to see a 12 volt source.
What steps are you doing to access the menus?

You can also try deleting all remotes and start fresh with the remote pairing to see if there is any change.
Thanks for all the helpful tips. I have already checked for continuity in the ant. wire and I have also tried deleting all the transmitters and did a new learn routine. But given the state of the transmitters not working most of the time, Idk if i successfully deleted the transmitters or if they just aren't working. Also if they did delete... the brain isn't recognizing them during the learn routine. I have a couple friends that install for best buy and I took it to them to verify I was doing the learn routine correctly, since I'm kinda old school on the remote start system, I at first wasn't aware of the way to set the remote up to get them to program to the brain etc. I'm an ex circuit city guy! They said they thought either the brain or actual ant. was defective and thats what I was pretty much thinking. But I will try removing the fuse from H1/2 for 10 min or so and possibly replace the batteries in the remotes... I will mention that this is a refurbished unit from DEI. I used a bit writer to program the remote starter settings etc..... but as far as the transmittter learn routine I am using the built in valet button on the ant...and following the directions per the manual and how I have always learned transmitters to systems. I did call DEI tech support as well and although the guy sounded very knowledgable it wasn't much help either. My door trigger wire is hooked up through the DBall and I am aware that it only monitors the front two doors but that is ok because the truck is a four door but not crew cab.. it has the suicide style doors for the third and fourth doors. So I assume it recognizes the door being open to enter the programing and learn routines. Does the door have to be open for a bit writer to program the brain?
Since the Viper 5301 is a remote starter and not an alarm, it does not need to see a door trigger to enter into the programming menus.
With the Bitwriter you need to write the changes to the brain. When you press the write button on the bitwriter it will show current transmitter. You need to use the select button, change the current transmitter to 0 (zero) to save the changes to all transmitters. Otherwise your changer will only be saved to the current transmitter.

Well thanks to everyone who gave helpful hints and tips to try in this problem solving. I ended up exchanging the product and I switched out the ant. first but didn't solve anything so then I swapped out the brain and everything worked the way it was supposed to. Guess DEI didn't quite get the first brain refurbished! I did run into a weird problem during programming features. I couldn't get the valet button method to work quite right so I turned to my bit writer which I had just upgraded to the v2.9 chip and at times it wouldn't write to the brain.. It would pop up a message saying unable to verify write operation... Not sure why it would or wouldn't write... Eventually it wrote fine and all is well.
