weird acura rsx system noise

Hi I recently installed a jvc kd-hdr1 to replace the factory bose headunit on my 06 acura rsx type s. I chose this headunit cause it has a built in hd radio tuner and it lets me hear my ipod and sirius satellite without fm modulator garbage. I installed it using the metra 70-1725 harness which allows you to use the headunit with your factory bose amp and sub. The harness connects to the aftermarket headunits rca outputs with 4 rca plugs put on by metra. This headunit has 2.5v preouts. My problem is I am having a annoying alternator whine that goes up slightly with the engine revs. I did not find a satisfactory bolt in the vicinity of the headunit so I grounded it in the drivers side kickpanel by unscrewing a bolt connected to the chassis. I did not use the factory for any power connections except for the accesory wire. I ran a 14gauge wire from the battery for power. And I used the rca's on the metra harness and plugged them into the corresponding rca preouts on the back of the jvc. I dont know how to get rid of this noise. It is bothering me a lot because I had such high expectations for this project and now every time I hear the alternator whine I feel like ripping this thing out of my dash. Please help!

In recent experiences with the amplified system in the Lexus RX SUV it simply boiled down to an amp bypass. The level matching and mismatched impedance between h/u and amp simply would not work. I realize Bose has separate amps per speaker, so in order to do this you must bypass each speaker in the car.
