Perhaps I missed something here ( or the "rich text" confused me ) but H3 should look like this :
Viper        2001  Avalon
H3/1  PINK  IGNITION 1 INPUT/OUTPUT    BLACK/ Orange @ Ignition harness
H3/2  RED / WHITE  (+) FUSED (30A) WHITE/ Blue @ Ignition harness
H3/3  ORANGE  ACCESSORY OUTPUT      WHITE/ Green @ Ignition harness
H3/4  VIOLET  STARTER OUTPUT BLACK/ White @ Ignition harness
H3/5  RED  (+) FUSED (30A)   WHITE/ Blue @ Ignition harness
H3/6  PINK/WHITE  FLEX RELAY OUTPUT WHITE/ Red @ Ignition harness   ***Set to IGN2 ( default )
H3/7  PINK/BLACK  FLEX RELAY INPUT 87A          not used

The wait-to-start wire is only used on diesel vehicles.
I've made it past the last problem and have arrived at the next one. Now the car will not start, with or without a key. Clearly I should not have tried to this myself, but we are beyond that point.
I had the car remote starting fine but did not have the brake wire hooked up yet. While I was trying to hook up the brake wire, the wire I tried (appeared to be brown but I possibly misidentified it) caused the car to start up upon contacting what appeared to be the brake wire on the car (red with blue stripe, fairly confident on this one).
Afterwards, I disconnected the Viper brain box completely from the car, afterwards I heard a relay clicking furiously. I went under the hood, and pinpointed it to the EFI relay. I swapped out that relay and the next one did the same thing. After that, I disconnected the immobilizer bypass and reconnected the wires as they were before I made any changes. Still no luck. The car seems to start and then immediately shut off. Any ideas? Thanks

Disconnect all of the remote start connections,to include the transponder,  put the car back the way it was, check all fuses. See if the car will start. 

What make and model is the bypass transponder?

When all else fails, Read the Instructions
