You are aware that the defog can be triggered by the blue/wht pin 2, right? Menu 3, Item 11, Option 2. The blu/wht could be hooked directly to the trigger wire on the back of the HVAC, and no other relays or operator familiarity is required. If the interior is <55ºF when remote started, the defogger comes on 10 seconds after start, and stays on for 10 minutes, then cycles OFF. Other than the 55º requirement, I like this method best. FunctionX4 + RS will turn on the defog manually after Remote Start. There is even an icon on the remote that indicates active defog.
But on with answering your questions:

I'm hoping it will ......stay on until the system exits out of the auto start routine.
There are several programming values available and I'm not sure how to set them when I program it. These are the values:
Aux 1 Output type
1. Validity
2. Latch <---- I think I need this one
3. Latch/reset/ign <----- Use this one.
4. 30 sec.
5. Timed
6. Off (5)/2nd unlock (6)
Aux 1 Linking <----- Not sure which of these to use.
1. No Linking <----- Use this one.
2. Link to Arm
3. Link to Disarm
4. Link to Arm/disarm
5. Link to Remote Start only
Which of these options should I use?

Set Output Type to:
3. Latch/reset/ign
Set Linking to:
1. No Linking
There isn't a 'canned' way to have the aux output drop-out upon key take-over. But you can do it with a relay. Use pin 5, dk blue "Status Output". This (-) output is active whenever Remote Start is active.
85 = Pin5, dk blue, Status Output
86 = Hot in IGN. (Best would be use brown wire, terminal C5 at HVAC controller. This is same fused source as defog relay.)
30 = Defog relay control. Wht, pin D15 HVAC.
87 = Pin 7, wht/vio Aux 1 (-) output.
Remember to use a "Howie Diode" between 85 and 86, band towards 86.
Description of operation:
Aux 1 will stay latched on until ignition is turned off. By using Option 3, latched with IGN, the output resets every time the IGN is turned off. This is important, because even though the defogger will turn off when the key is turned off, the aux output would remain in the ON state until toggled again on the remote.
The Status Output becomes active just before the system begins the start routine. So the relay will close every time the RS is activated. But the defog won't be active unless Aux 1 is activated.
A couple of things I don't like are that the defog cycle is not timed. The grid will stay energized until the key is cycled off, or Aux 1 is cycled again. And the dashboard switch won't override the Aux 1 input.
I'm also curious if the defog indicator light in the HVAC panel comes on when you ground the wht wire to activate the grid. If it does, at least the driver might notice the grid is on, and can turn it off with Aux 1.
There's some ideas.
