I just installed a remote start to my 99 4 runner. Everything works great, except that it does not arm and dissarm the factory alarm. The vehicle does not have the tranponder key system, the alarm does not arm/dissarm with the key turn in the doors. Any ideas ?

If it doesn't disarm while turning the key in the drivers door it's not a factory alarm. My guess is it's a dealer installed Toyota alarm if it has the toyota name on it. If that's the case i don't believe you will find a way to interface the two.

I found the alarm ECU, its an RS 2000 Fujitsu Ten.It has the later style remote transmiter as on the RS3200. Is there a way to arm and dissarm this unit using the remote start. As I said earlier this alarm does not arm and dissarm with the door locks. What would be my best option if it will not work? Could I install the RS3200 in place of the RS2000? or would I be best to install an aftermarket alarm?

try energizing the keysense wire during RS... this may shut down the alarm.....
