98 gm van wont start after python removal

All,
Thank heavens I have found this board as I have already found a lot of good info. I have removed my Python security system as well as the DEI555L that was attached to it for giving the r-value to the immobilizer. I removed the alarm because it was over 10 years old and a lot of the functions were no longer working as well as the remotes would no longer work to disarm it. So after a battery disconnect, the alarm would just go off and the only way to turn it off was with the valet switch.
Anyway...now that it is out and I have connected the two wires that were cut on the underneath side of the steering column, I am not getting fuel or spark. I assumed that when I removed the alarm and put these two wires back together it would work as normal. One of the wires was yellow I believe and was the ignition switch that was cut due to the remote start function. The other wire was the R-value input to the BCM I believe. The manual I found says the wire should be yellow, but the wire that I found that was cut and going to these two wires out of the 555L was black. I don't know if they splice black wires to the inputs of the BCM or what, or if the manual is wrong. Anyway...the system is no longer functioning now that the alarm is out. I am not getting a fuel pump request out of the VCM(engine computer) and I am not getting spark at the plugs(Haven't traced this down to the VCM output yet but am pretty sure it is the Passkey II system). Should this just work after reconnecting everything or do I have to do some type of relearn procedure?? Do I have to unhook the battery so it can see the new values?? I can't find anything that tells me to do that because I can't find any manuals that tell you how to take out the alarm!!! Thanks for any help if figuring this out.

If the yellow wire that was cut was a thick Yellow wire, it was your Starter (+) wire.  This was for Anti-Grind or Starter Kill.  Make sure that wire is soldered well when re-connected and properly insulated. 

Here is a link to the DEI 555L bypass.  http://www.xpresskit.com/product.aspx?productid=35  You can download its' install guide.  Your van is PassLock II.  The only passlock wire that was supposed to be cut was the thin Yellow resistance wire.  The PassLock ground refference wire is usually ORANGE / Black.

Also take note of the Passlock II troubleshooting info at the back of the guide and the Tamper modes.

your wires for PL from the 555L will be yellow, yellow/black and black..... cut the thin black wire from the 555L going up to the ign switch and tape it up.... cut the small yellow & yellow/black wires and solder them together.... this should put the PLII circuit back the way it was.....

I think I did it correctly from what I can tell. The car will turn over so I know I have the ignition wire back where it needs to be. I am not setting any security light, so I think the R wire is back correctly as well. From what I read in the service manuals for the van, if the R code isn't correct, the car will start, then die after a few seconds and set a security light. I am not getting that at all. The van had problems before I took the alarm out with fuel/spark and that is why I thought the alarm might be the culprit. It appears now that the alarm wasn't the issue and I have a spark module maybe that has gone bad. The fuel pump will run when primed or even when the oil pressure comes up, so the relay is bad or there is a wiring problem or the VCM itself is no longer able to high side drive the pump. The fuel problem isn't keeping the van from running though, so once I get the spark figured out I should be able to get her going again.
