I have a 99' dodge 3500 diesel, with a straight pipe, I hooked up a low end system with a couple subs and a 1200 watt amp. I would like more bass and better sound, because my truck is very loud. What would you suggest??

what does your system consist of now? I probably recommend a nice setup of speakers all the way around, probably components in the front, a nice 4 channel amp for all your highs , rear fill speakers, and a high quality head unit. Until we know what you already have, its hard to recommend better equipment.

All I have is a brand new pioneer stereo, and 2 sony explode subs, one a 10 inch and the other a 12 inch along with a 1200 watt SLS amp, and then stock speaker.

Well, my personal opinion is that wasn't necessarily a step in the RIGHT direction, especially if interested in sound quality. Can you return them? I certainly would, if possible. Looking at the time frame between your last two posts, it looks like you might have bought them on eBay... Bad mojo, there...
Also, what type of dollars are we trying to spend... i.e. budget? Some of us could spend 7 or 8 kilobucks for you, pretty easily, but I'm pretty sure you don't want to go there, or do you? Also, how much space, do you want to cut door panels, do you want bells and whistles... If you could provide us with quite a bit more, as far as details go, we would be much better equipped to help you. 99 dodge 3500 diesel, sound quailty -- posted image.
It all reminds me of something that Molière once said to Guy de Maupassant at a café in Vienna: "That's nice. You should write it down."
