I am trying to install an Autocommand 25522 add-on remote start on my 2000 Durango. The directions call for a wire to give a -12v pulse to activate the remote starter. I was wondering if I could disconnect the panic input and use that wire to activate the starter.

things to consider b4 puttin RS addon:
-range
-key FOB becomes disable when RS, unless you use unlock to pulse which i think its dumb to have when the car is running.
-panic button- youll need to find the keyless module. youll need a DMM or a schematic to find it. its a good idea to do so using the panic button but its gonna be tough finding the RKE module. i would say panic button is out of the questions.
on what to use to pulse 12v(-):
since the durango is one wire system doorlock, youll trigger both from unlock and lock to RS. must use a relay to trigger so.
if youre to ask me to consider putting it on a factory unit, i would say NO.
to find sources on these RKE, youll need to get at least the service manual to get everything working perfectly.... or better find diagrams from Mitchell.

Unfortunatly I have already purchased the Add on. I know where the RKE module is. I'm just not sure which wire operates the panic function. I was told to use the lock/unlock to activate the unit, but I didn't want the truck to start everytime I locked/unlocked the truck. Is there a way to avoid this that you know of?

nope. this is too detail, youll have to rely on a service manual at least to see which wire does what.
