I once upon a time ran voltage the wrong way through a switch and it literally burnt the traces off the circuit board that the switch was attached to.  There was a lot of white smoke, and a strong burnt smell.  I carefully took apart the switch and examined the circuit board to find the trace literally fried.  I got some small wire (it was a small trace) and soldered a jumper wire where the trace used to go.  I reinstalled it and everything worked great.  If it is a problem in the car, you should be able to find it with a multimeter.  Both wires should rest at ground under normal circumstances (check this first) and then the up wire should read 12vdc when you raise the windows and the down wire should read 12vdc when you lower the windows.  If you find the wire that isn't reading right then you can trace the wire (the fun part) and figure out what happened to it.
