My friend has a 2002 Nissan Sentra SE-R with the upgraded factory stereo and trunk mounted subwoofer. He installed an aftermarket deck with a harness and has no subwoofer output. I havent been able to look at it yet but does anyone know if there is a special way to hook up an aftermarket deck and use the factory sub?

what harness did you use? it shouldn't be anything special, the factory amp will still work as long as everything was wired up correctly. the only down side will be that the subwoofer wont be as loud, something about special crossovers in the oem deck that make it sound better with the factory deck.
the sub should be wired up in parallel with the rear speakers if it's anything like the frontier and xterra of that year. try looking behind the radio towards the bottom, or under either front seats, maybe right on the sub itself.
also, maybe a dumb question, but make sure the blue/white stripe is connected.

its just a typical metra harness and its the 6" sub in the rear deck with no amplifier in sight in the trunk. Havent had time to take the deck out or look for the amp because of school and the NBA playoffs :-p

That is exactly what I was thinking.  There should be a blue wire on the metra harness, it is labeled power antenna, and let me guess the Sentra has no power antenna so you didn't connect it.   That wire turns on the factory amp.  Connect the Blue/White from your radio to the blue of the harness.

I'm not sure as I was not there for the install and havent been able to look at it but I will check
