I have some experience with Remote start and Keyless entry systems, but I have always delt with cheap ones. I am now looking to replace my factory keyless entry with an aftermarket one and also add remote start.
I really don't know a whole lot about different manufactures. What would any of you recommend? I am looking for one that has many features, it also needs to have an output to disable my factory alarm. Another nice feature would be auto start if the battery drops too low.
I have heard Audiovox is pretty good, but that is about as much as I know. One huge factor is the Keyfob needs to be nice looking. The only keyfob I have yet to see that is really nice looking is off an Ebay Special (Thor)
Any recommendations?

DEI makes some pretty good ones.  I've had good results with their new lineup of remote start/alarms.  The Python 1401 is two way with keyless entry and they do have an option to have it monitor the car's voltage and start the car if it drops below a certain voltage.  The remotes aren't too shabby lookin either
