That is one setting I did not touch during the programing stage, I did not hook up the spare + voltage wire RED / white but I do not think that this would be the reason. I will double check though. It just drove me crazy, and it is something simple i am sure.

Make sure that you are powering both the ignition wires as ignition wires (remaian at 12 volts through crank) and both the orange and brown accessory wires as accessory (lose 12 volts when cranking). If the brown acc wire is hooked as an ignition, the starter won't crank.

You need to connect the RED / white to constant +12v. It powers the relay for the 2nd ignition relay.

yup....The RED / white wire that is not hooked up is going to be your problem!  And like was stated above, make sure that the pink/white wire is NOT programmed for accy.  You said you didn't touch the programming for that wire so you should be good there.

Have they changed the 561T around? The only ones I've ever done just have the 6-pin heavy gauge which plugs into the main control module, and the only RED / white is the smaller one that'd be used for trunk pop if it were a 561R.

Sorry guys it was my mistake on the unit it was the 562T, I will give it a go this weekend with the RED / white hevy gauge wire and see what gives.

Thank you for so many responses it will be great to get this car completed!
