alarm not responding

Disconnected the battery to do a fuel pump install today.
When I Re-connected the battery, the alarm no longer responds to my remotes.
I cant enter any programming mode either via valet button.
There are no chirps, no LED light, when I press the lock button the remote beeps like the car is out of range (signal not received).
This alarm is a Viper 5900 SST.
I haven't had time to pull the entire car apart to check it out thoroughly, id appreciate some insight though.
The funny thing is that I can get in and out of valet mode (the LED lights etc... & all the sensors have power to them).
The alarm just wont respond to the remotes, or allow entry into the menu options.

what kind of vehicle are we dealing with, check to see if your antenna is plugged properly, and ur door trigger connection hasn't come loose. and again what type of vehicle.

Some systems don't like being powered down and can go into logic lock. Always disconnect the negative cable on the battery. Try disconnecting it again for a minute and see if the remote responds again.

Tried disconnecting the battery, no luck same thing.
The antenna is connected.
I should also mention this has a backup battery module installed inside the vehicle. Id assume that the backup battery needs to be unplugged from the alarm as well to reset the alarm?
What sucks is that I burried this brain and battery backup deep under the dash, it is going to take a good half hour to get to it.
I hope that is the issue.
Other then this what else could it be?
Bad brain, bad antenna?
