I have a 2002 lincoln ls and I installed the viper 5900 r/s everyhting is great except the windows wont roll up or down with the remote while the car is running on the remote start. they work fine before remote start and after the car is running with the key. it is wired into the channel 4 and 5 on the alarm through the door module. Thanks

sounds like your missing an ignition or accesory wire that powers the windows

Why would it only do it while under remote start it works fine all other times. I believe I got every wire that was in the ignition harness to the switch. including the 2nd acc wire

It sounds like your window control may be grounded only when armed.

do you mean it doesn't roll with the switches or the 5900 remote, if it's the switches then check what shaip99 said, if it's the remote what module did you use.

with the remote., On the lincoln ls  there isnt a need for a module it works by holding ground to the lock or unlock wires at the door control module unlock rolls all windows down and lock rolls all windows up will have to check to see if they work from the switches while on remote start

I checked the window switches work fine under remote start but windows dont roll down with the remote during remote start!

what channel do you have it wired to, and does it roll down via the remotes when the car is switched off?

it could be that rolling the windows down through the lock switch could be disabled when the car is running. start the car and try to roll up the windows with the spare key in the lock cylinder. if it doesn't do anything then thats your problem, that way to roll up your windows is disabled while running. if thats what happens then you need to buy the window module.
but it also could be that an ignition or accessory wire is not being powered up during remote start.
