I have a BMW with the battery in the trunk, and I want to install a system. Can I run the ground wire from the amp directly to negative terminal of the battery? The length is going to be around 3 feet. How would this ground compare to just grounding the wire on bare chassis?

should be fine. If you can, ground to where the negative battery wire grounds to the car.  This will keep it from corodeing.
